Rintarou Okabe, un científico loco que se hace llamar a sí mismo "Kyouma Hououin", es el miembro fundador del Laboratorio de Aparatos Futuristas. Los otros dos miembros son el otaku Itaru Hashida "Daru" y la joven Mayuri Shiina "Mayushii", amiga de infancia de Okabe.

En su afán de revolucionar los cimientos del orden mundial, inventan un dispositivo, el Microondas Teléfono (nombre provisional), capaz de enviar mensajes de texto al pasado. El SERN, la Organización Europea de Investigación Nuclear, lleva años investigando la posibilidad de viajar en el tiempo y no van a quedarse de brazos cruzados. Ahora, Okabe y los suyos tendrán que andar con pies de plomo mientras investigan las verdaderas intenciones del SERN, luchando para evitar lo inevitable.
