Always found TVDB to be counterintuitive, making up rules/seasons/parts and slotting specials into Season 00 to fit systems instead of just using what'd avaliable, never made sense. It if works for you, great!

Technically, there aren't seasons just story arcs, since it's never officially numbered. Though, Mugen Train was a part of the same broadcast period as the Entertainment District Arc since it followed after it directly, making it season 2.

In japanese official website, Mugen Train and Entertainment District Arc are listed separately. Each arc starts with episode 1 I think it make more sense to treat them as separate season
